โรงเรียนกาญจนาภิเษกวิทยาลัย สุพรรณบุรี จัดตั้งขึ้น เนื่องในมหามงคลวโรกาสที่พระบาทสมเด็จพระเจ้าอยู่หัวภูมิพลอดุลยเดชฯ เสด็จเถลิงถวัลยราชสมบัติครบ50ปี ในวันที่ 9มิถุนายน พ.ศ.2539 Ministry of Education  to reward His divine grace has set schools up group of Kanchanaphisekwittayalay School. จึงเห็นสมควรจัดทำโครงการจัดตั้งโรงเรียนลักษณะโรงเรียน   ภปร.ราชวิทยาลัย  ขึ้นในเขตการศึกษาต่าง ๆ เพื่อเฉลิมพระเกียรติพระบาทสมเด็จพระเจ้าอยู่หัว  ภูมิพลอดุลยเดชฯ เนื่องในวโรกาสที่เสด็จเถลิงถวัลยราชสมบัติครบ  50  ปี
